The game begins with a woman named Miranda talking about Guts Shepard with someone known as Illusive Man. They were discussing that humanity may not follow them if they will lose Shepard. At the same time Shepard was sent with the Normandy to investigate the remaining Geth.

We found no sign of geth. Instead something far worse than the geth found us. A big ship appeared next to us. It was able to locate us despite our stealth systems working. Before we could even understand what is happening or who is attacking us unknown enemy shot the Normandy. Damage from that attack was devastating. Shepard ordered Ashley to get the crew and leave with an escape  shuttles. We went to look for our pilot Joker who was refusing to leave the Normandy. The stubborn fool still believed that he could save the ship. At least until enemy shot us again. We managed to save Joker but Shepard was left behind in exploding ship. Explosion pushed us outside and Shepard died.

Two years had passed. During that time we  were dead. But then we got better. Somehow we returned amongst the living. First time we woke briefly. We saw Miranda arguing with a man named Wilson. After that we lost consciousness once again. Then we were woken up again by Miranda's voice. She said facility in which we were was under attack. Soon we encountered some mechs who were trying to kill us. After defeating a few dozen mech we run into soldier named Jacob. He told us that we were gone for two years. Then we joined forces to escape the facility overrun by mechs. We found Miranda's assistant Wilson. Jacob told us that the project that brought us back to life was created by shady group known as Cerberus. And that Illusive man is boss of Cerberus. After that we met Miranda. She shot and killed Wilson. It turns out that Wilson was a traitor. After that we flew to another Cerberus facility to speak with Illusive Man himself. He said that people from humans colonies are gone missing. He believes that these disappearance are connected to the Reapers. So he asked to investigate another colony that is/ or soon could be under attack- Freedom's Progress.
